I have fixed the Weathertech Stone & Bug Deflectors but the hood does not close.

Some vehicles come with a “bumper stop” or “hood bumper”. You will have to adjust them in order for the hood to close properly. In certain situations, the hood has to be pushed down to latch properly. Make sure to follow the installation instructions carefully if not you might face some similar issues.
